I can't see why not. After all, qpopper's supposed to coexist with
UW-IMAP, which is much less friendly ;)
However, it would be safest not to use the "-S" option to qpopper as
that makes it much more aggressive with caching and can lead to corrupt
mailboxes if something else modifies them.

Wherever you like! (It's very configurable, see the example config and
the Wiki.) For sharing with qpopper, I think you'd want it to be in
"mbox" format (but Dovecot can also do Maildir format).
