As Pascal wrote, you select the -c option for the alternate
configuration file upon startup. As to why you don't just swap the
files round - I don't know: regardless, you may change the init.d
script to reflect the change in your configuration file location.

In Debian, for example, you would change the
CONF=/etc/dovecot/${NAME}.conf in /etc/init.d/dovecot to
CONF=/etc/dovecot/dovecot-postfix.conf
