[Dovecot] Multiple namespaces seems to be used at the same time

Difficult to say without knowing 1) doveconf -n output and 2) .subscriptions file contents.

Yes, assuming you have:

mail_location = mbox:~/mail

(with maybe the :INBOX=/var/mail/%u)

Also the .subscriptions needs to be in ~/mail/ then.
