I see your point, if you need to be able to migrate many big inboxes in 
a short time span.

That's why in Dovecot's mail_location-settings directive you can use the 
type "auto:" -, like e.g. "mail_location = auto:/var/customers/%u".

If there's an /var/customers/%u/Maildir, it will use Maildir for 
storage, if there's an /var/customers/%u/mdbox Mdbox and so on.
