Why does dovecot thing that the “.dovecot.lda-dupes” file is a directory?
Because it starts with a dot and is located where your Maildir-root directory is and the IMAP demon tries to access a mailbox called "dovecot.lda-dupes".
You should not (must not) have home == maildir root.
