I'd say it depends, I'm working with clustered filesystems in SAN environments where mbox is significantly faster than maildir since single mbox file generates much less overhead in form of distributed file locking accross cluster nodes.
On single host systems with good file system I'd probably go with maildir.
Maybe someday I'll manage to do some benchmarking between mbox and maildir with Dovecot.
