Only thing you need to do is to rename those two files for each mailbox. I don't have existing script to rename them, but shouldn't be too difficult to write? And it's not required to rename those files. Dovecot will still work just fine, clients just will download the mails again and will have to update the subscriptions. Hmm. Looks like the subscriptions file was named .subscriptions there, while with 1.0alphas it's subscriptions without the dot. I'll change that.
