I am new to dovecot and have just done my first install, but, looking at your output, you are using Local Delivery rather than LMTP? If so, isn't the local delivery MTA (postfix, exim or whatever) responsible for dropping the mail into the correct location? postfix does not know some mailbox formats, so if you are using mdbox you have to go through lmtp. I don't think that is correct. I initially set up postfix with:
home_mailbox = Maildir/
and used the LDA and successfully delivered to Dovecot which had:
mail_location = maildir:~/Maildir
Only when that worked did I switch to using LMTP. When using LMTP, the postfix setting is ignored.
From your config, you are using postfix? In which case what is the setting for home_mailbox on /etc/postfix/main.cf?

With configuration "mail_location = maildir:~/Maildir", incoming mails are always saved to /var/mail/%u , which are invisible to Thunderbird. ~ is home folder
How do I configure Dovecot to save incoming mails to ~/Maildir/cur/ and ~/Maildir/new/ ? check if your home exists?
If the users /home exists, Dovecot will create Maildir and Maildir/new on first use.
