This is not a recommended setup. Read http://wiki2.dovecot.org/NFS especially about caching.

If I try to stop Dovecot with /etc/init.d/dovecot stop it stops, but the pop3 process keep running and the only way to stop it is with kill -9.
Sounds like it hangs somewhere. Get gdb backtrace:
gdb -p <pid of the hanging pop3 process> bt full
