I'm not exactly sure what you even mean. "as new mail"? Do you mean you're using POP3, or do you mean some IMAP flag? Are you using maildir or mbox?
IMAP, INBOX is in mbox format.
I've had no reports or evidence of this happening anywhere other than INBOX.
The messages headers are being retrieved more than once, and the client is showing them as new mail. I don't know where all the new/read/deleted flags are kept. I suspect some of them are in IMAP, and some in the clients.
I was sufficiently surprised by this to mail the list, as dovecot has been very stable for us. I downgraded this server to 1.0rc17, and I have not seen the problem recur.
Several people have reported this issue (myself included) to the list in the last week. rc18 does not have this issue; I have fallen back to rc18. This happens for a variety of email clients. I haven't seen any reports of a fix (or better) rc20 to fix this.
