I deleted mail files and dovecot worked fine except once and running relevant doveadm commands it depends on if dovecot throws errors, therefore check logs when refreshing mail box where the file was deleted if so then you will have either to reimport the mail directory using doveadm import, refer to:

Or run Doveadm force resync, which I recommend to try first, as both might work, refer to: https://wiki2.dovecot.org/Tools/Doveadm/ForceResync

If above didnt work try:- doveadm rebuild
