I can't see why not. After all, qpopper's supposed to coexist with UW-IMAP, which is much less friendly ;)
However, it would be safest not to use the "-S" option to qpopper as that makes it much more aggressive with caching and can lead to corrupt mailboxes if something else modifies them.
Where does dovecot-imapd store its mails? Does it store its mail in mbox-format in ~/mail, where also e.g. pine or mutt can access the mbox?
Wherever you like! (It's very configurable, see the example config and the Wiki.) For sharing with qpopper, I think you'd want it to be in "mbox" format (but Dovecot can also do Maildir format).
