I used ShangMail, an online E-Mail-client for BlackBerry phone. Here i had my account as IMAP, and i guess the good old IMAP is not really working on shangmail. I deleted my account there and since yet no unread flag anymore!

Enabling http://wiki.dovecot.org/Plugins/MailLog and looking at the logs might show something useful too.
This wont be on Dovecot 1.0.10 as I read.
