Are the mbox files for the system users located in /home/vmail/... ? What Unix uid/gid do they have?
Do you have any entry in the Dovecot logs, that let you assume that messages to system users are delivered through Dovecot?
If you do not want, that your MTA accepts messages for username@my.host.name reconfigure it.
