I'm also still experiencing the twice-needed expunge problem (with mutt and +FLAGS.SILENT) just as Jeff described it. I have the problem both with Beta8 and with last night's CVS snapshot. I'm using Maildir.
We're seeing similar (double expunge required) problems here as well - FreeBSD 6.1, Dovecot 1.0b8 from ports, Maildir, Eudora 6.2 as the client.
