I mounted both network storage on this server. After that, I used:
# nice -n 19 rsync -av --progress /mnt/old/domains/* /var/spool/pop/domains/

if an user was connected to the Maildir the same time you've duplicated the Maildir, there were changes of the flags, messages moved from .../new to .../cur or from one mailbox to another. So you have some possibilities, where the duplicate messages com from.
If these reasons are the ones in your case, nobody knows.
