This happens also when viewing small inboxes (but the number being ~1024).

This is dovecot 1.0.beta2, which has been running for about 2 days. Any indication where this message is coming from? The first day we never saw this message appearing. Dovecot now also seems to randomly disconnect people from time to time.

Don't configure with --enable-debug. Those messages are normal when Dovecot is compiled with debugging enabled.
