Interestingly enough I don't see rq_active being checked by quota-tools
code. You could always see what happens if you just make Dovecot ignore
it. In src/plugins/quota/quota-fs.c change:

                if (rq->rq_active) {

to

                if (rq->rq_active || 1) {
