Maybe I'm using it incorrectly :

I've got 2 dovecot installations (installed manually with --prefix)

/usr/local/dovecot -> /usr/local/dovecot-1.2.12/
/usr/local/dovecot-2/

and I'm doing :

cd /usr/local/dovecot-2/bin
./doveconf -c -n /usr/local/dovecot/etc/dovecot.conf

...
