Yes, you definitely need to change the filename. But I think you could
preserve the POP3 UIDL even if you change the filename by adding them to
dovecot-uidlist, like:

<header>
<uid> P<pop3 uidl> :<filename>
..

e.g.:

1234 Pmsg.yyyy:mm:dd:hh:mm:ss.random :msg.yyy.mm.dd.hh.mm.ss.random
