mail_location is relative to mail_home.
Possibly some user has its mail_home or home directory
set to /

Which home is displayed for the affected $username?
doveadm user $username

Then set mail_home correctly for the user:
mail_home = /mail/%d/%n
or in the dovecot userdb.
