[Dovecot] Little problem with dovecot using mbox format

This doesn't sound like a Dovecot problem to me; much more likely to be a
fetchmail setup problem.

Do you have fetchmail set up to delete the messages on the server (the
server which it is fetching mails from)? After fetchmail has run, have you
confirmed that it has indeed deleted the mails from the server?
