agree, when i first run at that problem maildir_broken_file_sizes=yes didnt fixed it, i had to repair maildirs manual by script, upgraded dovecot 2.1.x to newer version, that problem never came back again, just for interest what dovecot source did you use, did you you compile modifications by your own ?
