It will cause UIDs to be recreated. This may or may not be a problem,
see http://wiki.dovecot.org/Migration for the causes. Flags will stay
though.

Would be better to copy them. Shutting down Dovecot .. well, probably a
good idea so you won't lose any changes that Dovecot did.
