[Dovecot] Cannot see new messages in Inbox

Nothing in Dovecot's logs? So all your new mails go to ~/Maildir/new/
and also all other mailbox folders are in ~/Maildir/? What's in
Dovecot's default_mail_env setting? What Dovecot version are you
running? mail_debug=yes could help with 1.0alphas.
