you could use fetchmail to get the messages from the POP3 box and 
pass them to Dovecot deliver. So you can use Sieve filters (or not, if you 
turn Sieve off for this).

Then let the messages spool to Maildir.

Then use fdupes to find duplicates and hardlink them.
